Het verhaal begint met het populaire online spel Yggdrasil, dat op een dag in het jaar 2138 zal worden afgesloten. Momonga, de hoofdpersoon, wil echter niet uitloggen. Als gevolg hiervan wordt Momonga getransformeerd in een krachtige skeletmagiër. De wereld van Yggdrasil verandert dan, waardoor NPC's ineens emoties en een eigen bewustzijn krijgen. Zonder ouders, vrienden of een plaats in de samenleving probeert deze jongeman de nieuwe wereld te veroveren die is ontstaan uit het spel Yggdrasil.
